Passing into the 103rd minute, Colorado got a free kick just outside the 18-yard box, but Trinity goalkeeper Todd Whittaker made the save to keep the game alive.
Trinity won its fifth consecutive Southern Collegiate Athletic Conference Championship, and its 19th overall, improving to 20-1-0 this season.
This is the second time this season - and the fourth time since the 2014 conference title game - that Trinity has rallied late to defeat Colorado College.
The Tigers scored in the 81st and 87th minutes earlier this season to earn a 2-1 victory over Colorado, and also took a 1-0 double-overtime win in 2015 by scoring in the 106th minute. At the 2014 title match, Colorado took a 1-0 lead into the final minutes, when Trinity scored in the 83rd and 87th minutes to win 2-1.
The win means that Trinity will automatically qualify for the NCAA Playoffs, marking the program's 20th overall appearance.
Austin Michaelis scored his team-leading 10th goal of the season for the Tigers, while grabbing his ninth assist - good for second on the team.
The game-winning goal by Brady Johnston was the first of his career, and he is the ninth different Tiger player to record a game-winner this season.
After missing much of the season due to injury, Todd Edwards recorded his second assist of the year in just his seventh game played.
Trinity will await the official draw for the NCAA Tournament to find out details on its next game. The NCAA.com Selection Show for Division III men's soccer is set to air at 12:00 p.m. CT on Monday, November 7.
